What makes a good isotype control?

An effective isotype control must match your test antibody in four dimensions: host species (human, mouse, rabbit), isotype/subclass (IgG1, IgG2a, IgG4, etc.), format (whole IgG, F(ab')₂, Fc), and conjugate (if using direct detection). In functional assays and in vivo studies, the Fc region variant is an additional critical matching parameter — an LALA-mutant test antibody requires an LALA-mutant isotype control, not a wild-type IgG1.

When should I use an isotype control?

Isotype controls are most valuable in flow cytometry (to set gating thresholds), IHC/IF (to assess non-specific tissue binding), and in vivo studies (to control for Fc-mediated effects). In western blot, a no-primary-antibody control is generally more informative than an isotype control.

Why do I need Fc-variant isotype controls?

In functional studies, the Fc region drives effector functions (ADCC, CDC, FcR engagement). If your test antibody carries an Fc mutation (e.g., LALA to silence effector function, or S239D/I332E to enhance ADCC), the isotype control must carry the same mutation. A wild-type Fc control in this context would introduce a confound by exhibiting different effector activity than your test antibody.
